Apple today announced that OS X El Capitan will be available on Wednesday, September 30 as a free update for Mac users. There have been reports of incompatibility between beta releases of OS X El Capitan and Xcode, with Apple suggesting a workaround on the Apple Developer Forums here. Without Googling, as far as I know, the answer is NO. What hinders you to upgrade to MacOS Sierra though?? The last Xcode version compatible with El Capitan is Xcode 8.2.1. If you can't install it from within Apple App Store, visit Apple Developer and download the app there. An Apple ID is required. Xcode is provided as xip file (signed zip). You can simply unzip it by using Archives.app (i.e. With a double-click). There are instructions how to extract Xcode 4.1.x on newer OSX releases (the installer refuses to run), so I don't think this is a showstopper. What we'll fix is the version detection in the configure script. Handling El Capitan was missing (and even the already existing Yosemite one had a bug). El Capitan breaks Xcode installs if you've upgraded from a previous version of OS X. To fix this, run xcode-select -install and re-pull/re-run BuildTools. Git bash for Windows won't let me select text. This guide is geared towards MacOS 10.13 High Sierra, 10.12 Sierra, OS X 10.11 El Capitan, OS X 10.10 Yosemite, and Mac OS X 10.9, and newer.

SOLVED. It was a permissions error. Running under sudo fixed it initially, and then when I cleaned the perms on the rest of the folders, it worked fine without sudo.
